As an atheist, he feels as if he is superior to you due to the fact that you believe in God. So he chose to use your religion against you as an extra insult. Another option is because many religious people are very easily insulted, he compared you to them since he feels that you are easily insulted.

As a pastafarian.. as long as no one talks negative about carbs.. I am in agreement with all belief systems.
